James married Margaret NAPIER, daughter of John NAPIER 8th of Merchiston, mathematician, physicist, astronomer and biblical scholar and Anne CHISHOLM, in 1608.^{1 2} (Margaret NAPIER was born about 1585.)

"James Stewart succeeded his father in 1607, but probably did not take possession until 1622, the date of Rachel Makgill's death .... His banns were published 1st January 1608, and shortly after this date he married Margaret, the daughter of John Napier of Merchistoun, 'the Inventor of Logarithms.' This James and his wife Margaret were the owners of Rosyth when the long eastern and western windows were built into the Castle of Rosyth. He died in 1641, leaving issue three sons and two daughters .... Margaret was mentioned as his wife, 1st January 1608, and had a charter dated 7th December 1613. The records of 1621 note three Commissions to James Stewart of Rossyth, and others to hold Courts within the Tolbooth of Inverkeithing, etc., etc., to try three women 'suspected guilty of the detestable crymes of witchcraft, sorcerie, charmeing, and inchantmentis and utheris devilishe crymes and practizes.' "
